If the customization is account based, then make it cost more, like 1K, and have the bonus be for less... say 10%.
Either way I'm not sure I'm going to sign this because if you make customized weapons account based, some people are going to start asking for armor to be account based.
Perhaps a better thing to do is to give weaponsmiths a decustomization option for a price.

Even though I would greatly like to customize everything for a permanent +20% damage for just my account, I doubt it would ever happen. The whole point was that only one character could have it and use it.

If the only reason for this is so PvPers can look nice, then I don't agree. That's not a good enough reason in my books.
Next we'll be asking that PvPers be allowed to select 15k/FoW armour, just for the sake of looking good.
A variation of your suggestion is to allow PvPers to pick skins for their weapons and armour. This has been brought up before, and basically shot down. The overall sentiment is that there are more important things for Anet to spend time on (like fixing that annoying bug that prevents rangers from activating skills on certain parts of bridges).

Most people in this thread didn't like the idea from the scratch and then invented all kinds of problems instead of solving them.
This is mostly useful for heroes and multiple characters of the same class. Eg. if you have a PvE warrior with a nice sword and not enough skills/whatever, and then a PvP warrior. It wouldn't make any difference. Also useful with +5 energy swords for casters.

Oh and btw, PvP items cannot be put in storage, so that was a horrible try to shoot it down.
